IRC logs of #boinc for Thursday, 2009-03-12

00:00 * jasong is headed to pastebin because I'm confused

00:01 <XioNYC> S'okay.  Take your time.

00:02 <jasong> i figured it out, i was trying to do it remotely when I should have been actually walking over to the other computer

00:02 <jasong> /dev/sda1

00:02 <XioNYC> Aha.  Then here's what you'll need to do:

00:03 <XioNYC> 1 - Unmount the device.

00:03 <XioNYC> Correction: 1 - Make sure that anything valuable has been backed up

00:03 <XioNYC> 2 - unmount the device

00:04 <XioNYC> 3 - Login as root

00:04 <XioNYC> 4 - `dd if=/dev/zero of=/dev/sda bs=64M` and kiss your bits goodbye.

00:04 <jasong> Shouldn't that be sda1 ?

00:05 <XioNYC> Nope - you're gonna wipe the entire device clean.

00:05 <jasong> ahh, ok

00:05 <XioNYC> Unless you've got another partition on the drive, wipe it all.

00:05 <XioNYC> Do you have a 2nd partition on the drive?

00:05 <jasong> yeah, it's just a backup

00:05 <jasong> no

00:05 <jasong> jus one partition

00:05 <XioNYC> In that case, let's literally clean the slate.

00:05 *** zombie67 has joined #boinc

00:06 *** PovAddict has quit IRC

00:06 <XioNYC> BTW, the `bs=64M` is shorthand for "transfer data from /dev/zero to /dev/sda in 64 MB gulps".

00:06 * jasong is reading the man page for umount, bbiab

00:07 <XioNYC> Depending on how it's connected, you'll get 8-48 MB wiped out per second.

00:10 *** dashs has quit IRC

00:11 <jasong> It's deleting.  basically the data was an older version of what I already have on my laptop, so I'll simply be in limbo for a few hours

00:12 <jasong> Luckily, I have nothing that truly important online, except bank stuff, which isn't stored on my computer

00:12 <jasong> err, nothing truly importnat on my hard drive, I mean

00:12 <XioNYC> Yeah.  The good thing about zeroing the drive this way is that you get to benchmark the drive in the process.

00:13 * jasong talks too much

00:14 <XioNYC> Once it's done, set up a partition using whatever tool you prefer (I still use fdisk/x86 and pdisk/ppc), format with the appropriate program (ex.: `mke2fs`, `mkfs.ext3`, `newfs_hfs`), and you'll have a brand-new drive ready to go.

00:18 <jasong> i think the drive is a few years old.  It's not failing in any way, but I think it's space is about 150Gig or so

00:19 <jasong> good enough for me, but not fantastic

00:26 <Fwerp> w00t

00:27 <jasong> What I'd really like would be an ultra-cheap storage medium kind of like those 3.5 inch disks we used to use.  I'd settle for ultra-slow(1MB/sec transfer, let's say)z in exchange for an MTBF of 100 years or so.  You'd never have to delete anything, you'd just put stuff in the trash, and then when you emptied it it would go in a secondary trash folder with dates.  If you truly wanted to delete something, you'd just get a hammer

00:28 <XioNYC> Google is your Storage Friend.  How's about a Kool-Aid to go with it?

00:28 * XioNYC really HATES "cloud" technologies.

00:29 <jasong> yeah, cloud technologies suck

00:32 <jasong> The best use of distributed storage is to bury your money under more than one tree, in more than one county, in more than one state, and in more than one country.

00:32 <jasong> Not necessarily literally, though

00:34 <jasong> Life is like Windows, sometimes your the one that's Ctrl-Alt-Deleted

00:34 <jasong> oops, you're

00:35 <jasong> I think what I type, and I literally "hear" myself thinking, so sometimes I get a little bit of feedback

00:35 <jasong> I would of done it differently

00:35 <jasong> That's another mistake i make

00:35 <jasong> &monologue

00:35 <Romulus> jasong: Your current monologue is at least 9 lines long.

00:36 <jasong> Christianity is one beggar telling another beggar where to find food

00:37 <jasong> Sometimes the best witness is to speak of the wickedness of the children of God

00:38 <jasong> Humility is a lifestyle that reduces the chance that a past sin will bite you in the ass

00:38 <XioNYC> Trust me: You do *not* want me talking about Christianity.

00:38 <jasong> Are you a Christian?

00:40 <jasong> Hypocrisy is the nature of humanity, all men who haven't sinned are named Jesus

00:40 <jasong> I'll quit :)

00:41 <XioNYC> Obivously you've never been to Washington Hights - the best sinners are often named Jesús.

00:42 <jasong> Man, my hard drive is slow

00:42 <jasong> It's still doing the delete command, or whatever you want to call it

00:43 <XioNYC> You're overwriting every bit with binary zeros.  Is this on USB, ATA, FireWire, SATA?

00:43 <jasong> not sure

00:43 <jasong> Not more than USB

00:43 <jasong> But other than that, I don't know

00:46 <jasong> Don't know if this helps, but I'm seeing about 12% wait times in top, and the boinc programs don't generally generate any wait times

00:47 <jasong> It's a quad-core

00:47 <jasong> So it's doing about 1GHz of thumb twiddling

00:48 <XioNYC> "Wait time" means the processor has no thinking to do.  In this case, because it's waiting on the hard drive to write zeroes - lots of 'em.

00:48 <XioNYC> The bottleneck is USB's data I/O rate.  I'm gonna do a quick back-of-the-envelope...

00:49 <XioNYC> &google calc 150*1000^3 / (120/8)

00:49 <Romulus> XioNYC: (150 * (1,000^3)) / (120 / 8) = 10,000,000,000

00:49 <XioNYC> &google calc 150*1000^3 / 120

00:49 <Romulus> XioNYC: (150 * (1,000^3)) / 120 = 1,250,000,000

00:49 <XioNYC> Okay... I'm screwing up the math somewhere...

00:50 <jasong> So, is it doing 1/8th of a billion bits in writes?

00:50 <jasong> (Since it's doing 1GHz of waiting)

00:50 <XioNYC> Pay no mind to what I had Romulus calculating - I'm using good ol' pen & paper now.

00:51 <jasong> That would be a Gig every 8 seconds

00:51 <jasong> So, at least 20 minutes to do it's thing

00:52 <jasong> I think it's about 60% of the way there

00:52 <XioNYC> First and foremost, CPU speed has nothing to do with hard drive speed.  Next, assuming that you're getting a sustained 8MB/s over USB (which, in my experience, is the best sustained actual data rate you'll get) it'll take approximately 5 hours to wipe the drive completely.

00:53 <jasong> oh, wow

00:53 <XioNYC> That's why I asked if it was a USB, FireWire, PATA, or SATA drive.

00:55 <jasong> I got 4 cores running various things, but dd only seems to be picking on Rosetta@Home

00:55 <jasong> It's at 50%, with everything else being up around 98 most of the time

00:56 <XioNYC> dd is just another process, just like Rosetta@Home.  It requires very few CPU resources compared to BOINC apps - all it's doing is buffering 64MB and waiting to send it over the USB chain.

00:56 <jasong> One of the most deserving projects, and it's gettin' a whoopin for some reason I'm not aware of

00:56 <jasong> I know, I'm just killin' time

00:58 <jasong> I should probably do something constructive, like teaching myself C.  I started on a new medication a couple years back that probably made me about as sane as I'll ever be, and I've just pissed the time away

00:58 <XioNYC> Getting back to the performace of `dd`, I have two 1tB drives in a NAS box that I had to zilch away a few weeks ago.  Under my preferred distro (a Red Hat derivative) it took 7 hours to wipe the drive clean.  That was because the distro didn't support SATA drives natively (it treated them as PATA drives).  Under Fedora 10, however, the SATA drives were both wiped clean in under an hour.  Since then I've had sustained data rates of ~96MB/s.

00:59 <XioNYC> USB will probably perform at ~6MB/s.

01:01 <jasong> I don't know what npviewer is, but I'm sure Ubuntu laptop users hate it with a passion

01:02 * XioNYC does not use n00buntu.

01:02 <jasong> Either that, or my laptop is having some sort of relationship with npviewer

01:07 <XioNYC> brb

01:07 <jasong> I hate this.  On CentOS, I'm connectable in the torrent tracker.  In Ubuntu, I'm not.

01:08 <jasong> I don't have control of the router, so I'm not really sure what to do about it

01:08 * jasong is ranting

01:08 <XioNYC> Check your UPnP setting.

01:08 <jasong> okay

01:08 <XioNYC> ...or was it NAT?

01:08 <XioNYC> Whatever.

14:09 <ball> On Linux, how do I point the manager at a running instance of boinc?

14:12 <ball> Ah, ...think I need to find that key again

14:14 <MTughan> ball: How it's done is that the core client opens port 31416 on the local machine, and then the manager just tries to connect to that port.

14:14 <MTughan> However, it can't authenticate automatically with the core client with the default setup on Linux, because it was sort of done poorly.

14:15 <ball> How do I ask boinc for its key?

14:15 <MTughan> Do you know where the BOINC data directory is?

14:15 <ball> I'll look for it now.

14:16 <MTughan> Because the key is stored in a file called gui_rpc_auth.cfg in there.

14:16 <ball> got it

14:17 <MTughan> In the manager, go to Advanced->Select Computer, then enter localhost and that password in there.

14:41 <jackygrahamez> There is a line that says get_ncpus(sreq, ncpus, bounded);

14:42 <yoyo[RKN]> parallelizm should be handled by Boinc. You app should only use one cpu

14:42 <jackygrahamez> Maybe I can re-write GROMACS to select the number of cores using that function?

14:42 <yoyo[RKN]> otherwise it clashes with boinc

14:42 <jackygrahamez> I see

14:43 <yoyo[RKN]> I disabled usage of all available cpu's in my ogr app

14:43 <ball> yoyo[RKN]: on a multi-core system, can several boinc instances (or threads) run, one on each core?

14:43 <yoyo[RKN]> only one boinc instance

14:44 <ball> Ah, boinc applications then?

14:44 <yoyo[RKN]> boinc sees e.g. 4 cpus on a quad and starts 4 workunits

14:44 <ball> (are they considered separate?)

14:44 <jackygrahamez> GROMACS is not designed to use additional cpu unless explicitely told in the command line

14:46 <ball> yoyo[RKN]: are boinc applications discrete executable programs?

14:46 <yoyo[RKN]> yes

14:47 <ball> so boinc is one executable that manages potentially several applications

14:47 <yoyo[RKN]> jup

14:48 <jackygrahamez> I'm still a little confused how I can use multi-thread api through boinc

14:48 <ball> I have a gui_rpc_auth.cfg file in my home directory.

14:50 <jackygrahamez> Is this possible running an app through a wrapper?

14:50 <yoyo[RKN]> sure

14:50 <yoyo[RKN]> all my apps are started and controlled by the wrapper

14:51 <yoyo[RKN]> because i have only the binaries

14:51 <yoyo[RKN]> but I modified the wrapper slightly for each app

14:54 <ball> urgh... I can't seem to manage boinc.

14:54 <yoyo[RKN]> win or linux?

14:54 <ball> Linux

14:54 <jackygrahamez> mdrun command line reference is here http://www.gromacs.org/documentation/reference/online/mdrun.html

14:54 <Romulus> <http://tinyurl.com/bdyot4> (at www.gromacs.org)

14:55 <jackygrahamez> I have to specify the number of nodes and threads per node at command-line

14:55 <yoyo[RKN]> how did you install it, ball

14:55 <ball> It's on Ubuntu Server

14:55 <yoyo[RKN]> 1 node, 1 thread, jackygrahamez

14:55 <jackygrahamez> so if I submit a workunit, I don't want to explicityly tell the workunit how to allocate nodes because I don't know

14:55 <ball> installed it via "sudo apt-get install boinc" (I think)

14:55 <yoyo[RKN]> which boinc version, ball

14:56 <jackygrahamez> I guess nodes referes to extra cpus

14:56 <ball> 6.2.12 i686-pc-linux-gnu

14:57 <jackygrahamez> so is it not possible to use those extra CPUs?

14:57 <yoyo[RKN]> th bugy 6.2 boinc version

14:57 <ball> jackygrahamez: it sounds as though you can use them by not using them.

14:57 <yoyo[RKN]> what are extra CPU's?

14:58 <jackygrahamez> extra cores

14:58 <jackygrahamez> for parallelization

14:58 <ball> jackygrahamez: did you write it multithreaded so that you could use it across multiple cores?

14:58 <yoyo[RKN]> you can use them, but it clashes with boinc

14:59 <jackygrahamez> its gpl and it comes with that capablity

14:59 <jackygrahamez> that's too bad

14:59 <yoyo[RKN]> boinc sees 4 cpus on a quad

14:59 <ball> jackygrahamez: It sounds as though you take advantage of multiple cores in a boinc context by writing it as a single-threaded, single-core straight line program

15:00 <jackygrahamez> oh so its possible with a quad?

15:00 <yoyo[RKN]> e.g. a quad

15:00 <yoyo[RKN]> boinc sees 4 cpus

15:00 <yoyo[RKN]> it desides to start one gromacs, and 3 yoyo@home wus

15:01 <jackygrahamez> quantity not quality, no offense yoyo :-)

15:01 <ball> I should probably uninstall boinc then.

15:01 <ball> jackygrahamez: it sounds as though you're missing the plot

15:01 <yoyo[RKN]> your gromacs uses 4 cores than and additional 3 yoyos running

15:01 <yoyo[RKN]> you know that my engl. is bad, jackygrahamez ;)

15:02 <yoyo[RKN]> your useres will be not happy with it

15:03 <jackygrahamez> So is that also the case with GPUs? Can we run parallelization through a GPU?

15:03 *** siofwolves has joined #boinc

15:03 <ball> I would be surprised if boinc were geared up for that.

15:03 <yoyo[RKN]> don't know exactly how GPU's are handled by Boinc

15:04 <ball> jackygrahamez: just buy a bucket of Cell processors! :-)

15:04 <jackygrahamez> I'll just wait until there is support for ATI

15:04 <yoyo[RKN]> think Boinc handles GPU separated from CPU

15:05 <ball> yoyo[RKN]: does boinc attempt calculation on GPUs?!

15:05 <yoyo[RKN]> if Boinc (newest versions) detects GPU it sends request to the server to get work for CPU and to get work for GPU

15:05 <yoyo[RKN]> Boinc is only the manager

15:05 <ball> So, some boinc apps are written to run on a CPU that's paired with a GPU?

15:06 <yoyo[RKN]> it sends in this case a request to the project server "give me work for GPU"

15:06 <ball> ...do so some just run on a GPU?

15:06 <yoyo[RKN]> yes

15:06 <ball> I'm impressed.  I had no idea boinc could do that.

15:06 <yoyo[RKN]> but GPU support is in early stages

15:06 <yoyo[RKN]> and not fully automated supported

15:07 *** Fwerp has joined #boinc

15:07 <yoyo[RKN]> why are you asking ball?

15:08 <ball> yoyo[RKN]: I'm interested in learning more about boinc and its capabilities.

15:08 <yoyo[RKN]> for what reason?

15:08 <ball> (though, perhaps not for the box I'm running now :-/ )

15:08 <yoyo[RKN]> I do not know how boinc is configured and used in your Ubuntu package

15:09 <yoyo[RKN]> but it has command line options to allow remote access by the boinc_manager

15:09 <ball> yoyo[RKN]: I'm also running boinc on some other, non-Ubuntu boxen.

15:10 <yoyo[RKN]> anyway boinc is only the middle ware and the manager which allows for the user an easy attach to all projects

15:11 <yoyo[RKN]> and an common view of the project pages, stats and community features

15:11 <ball> It sounds as though boinc is the glue, and the oil at the same time.

15:12 <Fwerp> uh huh

15:12 <ball> sticking together distributed apps and distributing them.

15:12 <yoyo[RKN]> the scientific application is not part of boinc, it is developed by the projects and included in that middle ware

15:13 <yoyo[RKN]> if you can split your scintific problem in just an application which solves one small part and you want to do this millions of times, than you can distribute the stuff with boinc

15:14 <Fwerp> or a really really really accuate and delayed golf simulator even

15:14 <yoyo[RKN]> there are currently round about 60 projects which are doing this

15:14 <Fwerp> accurate

15:14 <ball> Fwerp: It would take more than that to improve my game! ;-)

15:14 <Fwerp> lol

18:19 <MTughan> They're not that expensive. I think you can get a 4870 for about $180US.

18:19 <Fwerp> fireGL is nice... if u r a po designer

18:19 <Fwerp> 4870 were like a million billion last i looked

18:20 <MTughan> PovAddict: Asus, EVGA, XFX, Zotac, couple others.

18:20 <PovAddict> do those names actually appear on the box? :)

18:20 <MTughan> Fwerp: Mine just cost $330 CDN, and that was for 1GB of RAM and an aftermarket cooler, back in late December.

18:20 <MTughan> PovAddict: Yes.

18:20 <Soul_keeper> the zotac cards look cheap,  atleast with the gts 250 models both the 512 and 1gb ones are substantially larger than the other manufacturers

18:21 <Soul_keeper> ontop of that they cost more ...

18:21 <Fwerp> ooo 169!

18:22 <MTughan> Yeah, they're not too expensive.

18:22 <MTughan> ATI wants to move their 4850 cards to $130US IIRC.

18:38 <Soul_keeper> did you RTFM ?

18:38 <MTughan> You made the same mistake.

18:39 <Soul_keeper> yeah but i'm to lazy to RTFM, specially when i wrote a bot to do this already :)

18:42 <Soul_keeper> MTughan, did you compile the cvs for AIS ?

18:42 <Soul_keeper> or just the tarballs

18:43 <MTughan> Would've been a tarred source.

18:43 <Soul_keeper> ok

18:43 <Soul_keeper> when was the last time you ran a WU on it ?

21:56 <Soul_keeper> geeze i just lost interest for compiling optimized ais apps ...  what a dep nightmare.

21:56 <PovAddict_> pinging Google:

21:56 <PovAddict_> 160 packets transmitted, 74 received, 53% packet loss

21:56 <PovAddict_> min/avg/max = 168.541/832.144/2632.053 (milliseconds)

21:57 <Soul_keeper> just not worth the hours of my time

21:58 <Soul_keeper> who puts 14 instances of -lm in their makefile anyways ...

21:58 <Soul_keeper> buggy

21:58 <Soul_keeper> both their libs and apps breaks with a make -j   and make clean don't do it's job

22:01 *** PovAddict_ is now known as PovAddict

22:01 <PovAddict> down to 20% packet loss

22:03 <Soul_keeper> packet loss sucks

22:09 <Soul_keeper> seems like AIS is a constantly changing project, kinda constant alpha/beta software

22:09 <Soul_keeper> adding/removing modules as they go

22:13 <Soul_keeper> crunch3r asked the main guy if he minded him porting it to cuda, but it could be work waisted since things will change around in another month or two
